I wrote up the arcs for the game's areas because most of us were so busy playing the game we missed the story that was being told. I did the same for the time machine, and in order to fix it, you need these components: 2x4 Technology, Synchronization Engine, Future Paste, Timestream Vortex, and the head of Larry 3000.

So anyway, I'd probably pick Stickybeard to get a Nano, but replace Swampfire. Maybe. Truthfully, Ben 10 has enough nanos, but so does KND, and this doesn't make it any better lol. Everyone either has too many Nanos, or not enough
And to fix the Wilds, 100% I would re-do the entire zipline system. Like you said, most of them lead nowhere, so at most you only use like 2 or 3 out of how many dozens there are. They could be SO MUCH MORE USEFUL, but nah, whoever was in charge of placing them must've been drunk and underpaid or something lmao. Nah, redo the whole network so they actually lead places and don't have so many dead-ends
My headcanon was that Goop, one of Ben's aliens, was somehow related to Fusion matter, their goo is even similar in color and properties. Also in the FF manga, it is shown how the invasion started. I theorize it happened after the failed time machine experiment, and Dexter came up with the plan to use us to stop the invasion.
The reason Ben was stuck fighting normally is because not only did the fusion matter basically locked out/crippled the omnitrix preventing ben from ending this war within a few minutes, it also made some of Ben's transformations split off from him, except this time parts of Ben's personality were in them while also making them their own separate people, and stole some of that DNA and made Fusion copies of them, including himself.(and fun fact, Fusion Matter Ben has the Color Scheme of Albedo, while Fusion Matter Albedo has Ben's Green Color Scheme)
In regards to the Ben situation I remember there being a mention of the fusion matter had messed up his omnitrix so he couldn’t transform even if he wanted to. As far as after tech square fell? I think he died along with Numbuh One, Bubbles and Blossom
The best area to me is the suburbs. Downtown is flashy, but abit lacking imo, I do like the wilds unironically, but it can be abit samey in some of the areas. I haven't had much experience with the darklands, so I am withholding judgement on it, but from what I've seen and experienced it could also be a huge contender for number 1, if not for anything else for the giant alien thingy that looks like from War of the Worlds entrance to the Hero's Hollow (if I am not mistaken).
Big fan of the Suburbs, with Peach Creek Commons being my favorite area in-game. It's funny cause I'm not that big a fan of Ed, Edd n Eddy it's just got one of the most stylized base designs in FF. The Wilds, Downtown, and Darkland all have cool aspects, but they can feel very padded out at times.
For me it’s gotta be the Forsaken Valley. The transition from the volcano area to a prehistoric wonderland is top tier for me 🔥 Cul-de-sac will always be home tho
