Takes me back to the short stint of stop motions made at the end of secondary school. Can't believe it's been eight years since then :) There is a trick you can use for when your figures or the like are in the air, called "masking". I never really learned how to do it myself, but it essentially means that you can build a tower/platform for the in-air object to pose on, and then cut it out when you edit the footage later. I assume you'd have to have a picture of the background without said tower to overlay that footage on top of. This channel called Fancypants made some other helpful tutorials (and some absolute banger videos) back in the day!
