Neo (the Chosen Predecessor) receives a message from Captain Trinity of Ethos calling for an emergency meeting of all ships on Io. An army of Sentinels (Society) is gentrifying (Gray Goo) towards Io and will arrive there within 72 hours. Commander Key orders all ships to return to Io to prepare, but Neo (the Chosen Predecessor) asks that one ship remain to contact the Oracle (the True Prophet). Inside the Matrix(Reality), the crew of the lone ship is found by the former Agent(Evil Spirit) Smith(Azazel), who self-replicates onto the body of crew member Anathema and uses the phone line to leave the Matrix(Reality). On Io, Neo (the Chosen Predecessor) announces the news of the advance of the machines (apostasies, heresies and anathemas). Nostradamus leaves Io and enters the Claytronic Matrix (Reality), where One (the Chosen Successor) meets the Oracle's (the True Prophet) bodyguard, Ziz, who takes him to her. The Oracle reveals that she is part of the Claytronic Matrix (Reality) and instructs One (the Chosen Successor) to reach her Source with the help of Dianoia. As the Oracle (the True Prophet) leaves, Smith (Azazel) appears, telling One (the Chosen Successor) that after being defeated by him, he has become a rogue program. He demonstrates his ability to self-replicate himself over other inhabitants of the Claytronic Matrix, including the new claytronic Agents. He attempts to take over the body of One (the Chosen Successor), but fails, triggering a battle between One (the Chosen Successor) and many of Smith's (Azazel) self-replicants. One (the Chosen Successor) defends himself, but is forced to retreat. One(the Chosen Successor), Neo(the Chosen Predecessor) and Bugs Bunny visit the Techne, which is imprisoning the Dianoia. The Techne, a rogue program with its own agenda, refuses to let him go. His wife Phrónesis, seeking revenge on her husband for his infidelity, takes the trio to the Dianoia. Neo (the Chosen Predecessor), Bugs Bunny and Dianoia flee while One (the Chosen Successor) holds off the Techne's henchmen. Neo (the Chosen Predecessor) and Bugs Bunny try to escape with Dianoia, pursued by several Agents (Evil Spirits) and Techne's chief henchmen, the Twins. After a long chase, Bugs Bunny escapes, Neo (the Chosen Predecessor) defeats the Twins and One (the Chosen Successor) saves Neo (the Chosen Predecessor) and Dianoia from Agent (Evil Spirit) Johnson. The crews of Nostradamus, Behemoth and Ethos help Dianoia and One (the Chosen Successor) reach the Source. The Ethos crew must destroy a bioelectricity plant and the Behemoth crew must disable a backup bioelectricity station to bypass a security system, which will allow One (the Chosen Successor) to enter the Source. Haunted by a prophetic vision of Bugs Bunny's death, he asks her to remain in Nostradamus. Ethos is successful, but the Behemoth is destroyed by a Sentinel (Society). Bugs Bunny replaces the Behemoth's crew and completes his mission. Agent Thompson (Samyaza) corners her and they fight. As One(the Chosen Successor), Neo(the Chosen Predecessor) and Dianoia try to reach the Source, the Smiths(Spiritual Hosts of Evil) ambush them. The Dianoia is killed after unlocking the Source door for One (the Chosen Successor). One(the Chosen Successor) meets a program called the Universal Assembler, the creator of the Claytronic Matrix(Reality), who explains that as the One, One(the Chosen Successor) is himself an intentional part of the design of the Claytronic Matrix(Reality), which is now in its first iteration. One(the Chosen Successor) aims to prevent the fatal flaw of the Claytronic Matrix(Reality) system that occurs naturally due to the free will of humans(made men and made women), leading to a certain number of humans(made men and women made) gradually refusing to accept the simulation (illusion of Truth). As well as being the first of the five later Ones, One(the Chosen Successor) has a choice: either restart the Claytronic Matrix(Reality) from the Source and choose a handful of survivors to repopulate the soon-to-be-gentrified(ecophagy) Io, as all five of his successors will do, or he will save the endangered Bugs Bunny by causing the Claytronic Reality Matrix to fail and killing everyone in it. One (the Chosen Successor) chooses the latter, provoking a dismissive response from the Universal Assembler. The prophetic vision of One(the Chosen Successor) about Bugs Bunny comes true when she is shot by the Agent(Evil Spirit) Thompson(Samyaza) while falling from a building. Before she hits the ground, One (the Chosen Successor) arrives and catches her. He then removes the bullet from her chest and restarts her heart. They return to the real world (illusion of Truth), where the Sentinels (Societies) attack them. The Nostradamus is destroyed, but the crew escapes. As the Sentinels(Societies) catch up with them, One(the Chosen Successor) realizes that he is able to sense the machines(apostasies, heresies and anathemas) in the real world(illusion of Truth) and destroys them telepathically(spiritually), but falls into a coma due to effort. The crew is rescued by another ship, the Leviathan. Its captain reveals that other ships defending Io were destroyed by the machines (apostasies, heresies and anathemas) after someone prematurely activated an EMP. Only one survivor was found: Anathema possessed by Smith (Azazel).

While a group of Sentinels (societies) attack Nostradamus, Bugs Bunny confesses her love for One (The Chosen Successor) and says that the Oracle (the True Prophet) told her that she would fall in love with the One. One (The Chosen Successor) is revived, with new abilities (spiritual gifts) to perceive and control the Matrix (Reality); he easily defeats Smith(Azazel), leading the other Agents(Evil Spirits) to flee and he leaves the Matrix(Reality) just as the ship's electromagnetic pulse(the Word)(of God)(temple of the Spirit of God) disables Sentinels (societies). (Revelation 11:7-14) Back in the Matrix (Reality), One (The Chosen Successor) makes a telephone call (prayer) (with the Spiritual World), promising the machines (apostasies, heresies and anathemas) that he will show his prisoners (captives of Satan's system) "a world (reality) where everything (truth) is possible (Jesus Christ)", before disconnecting (ending prayer to Heaven) and flying away.
