I have a question, when you explain the diferences between "Expressed genome" vs "Whole gemome" in apart of the Scaffold, who contains gaps and contigs ensambled. ¿its this a problem on a analysis method?. I mean, now iam working on find and make a structure of a gene UGT76G1 in a Stevia rebaudiana plant. This plant are secuenced on 2023 by Illumina and assembled whith SPAdes V1. Now i find the region of the complete genome who contains this gene SrUGT76G1. But when i analize 3000pb upstrean to gene for find possibles TF motifs and cis-elemet rulates i fins some portion of the scaffold whit repetitives "N" words (gaps). so i repeat my question, ¿It this a problem? ¿If it does, how con i fix it?.
