We used an open source/free 3D creation program called Blender (www.blender.org/). It has a video editor built into it as well, so that is what we use for video editing as well. How we did the 3D intro was following a long with a walkthrough video on youtube and then just customized it a bit for our channel. Lots of tutorials and walkthrough vids out there for it.
