The vibration can be canceled by mirroring the assembly so that the duplicated black pieces cancel the vibrations. The noise can be lowered with finer manufacturing tolerances and improved teeth geometry along with the lubricating fluid in a closed housing damping the noises.

The gear track needs to be ever so slightly elliptical at the point where the gears align to prevent that binding of the gear box. You could also make the center gear slightly ovular to achieve the same effect
