I imagine the way they stayed alive is: Eli never went near Circus Baby and actually listened. Michael never pulled the prank. William I guess didn't kill despite having plans for it? Or maybe he did but the kids never knew who it was and therefore was never able to get revenge as they never knew it was William. Mrs. Afton, with her children still alive, never had reason to commit or drive off in tears or anything because she had her children to focus on even through the fights she might've had with William. And thus this created the alive au.
