Thank you for the tutorial. The genes.names = FALSE argument in my Rstudio gives unused argument and returns no data. But after I delete it, it returns the data and works just fine. I am just wondering why is that?

There was no syntax error So it’s probably the package

When you run read.Genbank() the data is stored in a variable, not a file. Check out the ape documentation for troubleshooting and code examples. cran.r-project.org/web/packages/ape/ape.pdf
