God didn't flood the earth only because of the nephalim. In Genesis chapter 6 verse 5 it says "And God saw that the wickedness of man was great in the earth, and that every imagination of the thoughts of his heart was only evil continually." After seeing that humanity had only evil intentions and had turned away from God, He regretted having made His creation. Genesis chapter 6, verse 7: " And the Lord said, I will destroy man whom I have creates from the face of the earth;both man, and beast, and the creeping thing, and the fowls of the air; for it repenteth me that I have made them." God regretted making all of creation because man had turned away from Him. That is why He destroyed the earth with the flood. The nephalim were just a part of the "wickedness of man."
