Because when Elizabeth possesses her, her soul is now physically a part of Baby, so Elizabeth "becomes" Circus Baby in a way, so her eye color would change. After the scooping, Elizabeth would be in control. A different way of explaining that makes a lot more sense is this. William is experimenting with remnant to try to bring his youngest son back to life and creates the Funtime animatronics, each infused with remnant. So Baby would be sentient even though no one possesses her. She has child remnant infused with her. That's why you have to control shock them. You literally have to motivate them to do the shows. But then comes Elizabeth. After getting killed by Circus Baby, her spirit, her soul is infused with Circus Baby, and she fully becomes Circus Baby. Now the child remnant can't control her because someone has taken the full control and became Baby. That's why Baby's eyes change to green. I'm willing to bet the child William took remnant from to make Baby had blue eyes, which is why Baby had blue eyes in the cupcake minigame. Does that make sense?
