As an Aussie Mike Mills has a special place in my heart. He is severely underrated in our country and I still find it crazy I was introduced to an Aussie artist by a Dutch man. He definitely deserves more recognition here
You are correct, the computers have taken over and decided that eliminating humans, is the only way to save the planet. Again, you are right about a small group leaving the planet. The Album tells the story of the Alphans and how they came to live on Planet Y. The story spreads over many albums and is fantastic.

this song is track 3 of "The Source" album (the album that has "The day the world breaks down" as intro). Every Ayreon's album is a story (literally!) and every album is someway connected (in different time-periods). This album explores the tragic fate of the Alphans, since their loss, goodbyes, guilt (of the survivors), a new life in other planet and a little twist at the end, as some characters start to see patterns in the alphan's behavior.. edit: I suggest the live version of "Valley of the Queens", for something totally different, amazing and from another "time period" of Ayreon's stories.
Arjen Creates not just songs but stories and they normally link in to other songs. TH-1 they guys with the helmet Michael mills was the Android and boy he hits some lows and some reaching heights. The machines take over and they have to leave to another planet to escape their doom. Their President gave the power over to the machines but is trying to fix his mistake and the opposition leader wants to help them escape and abandon the rest of the people. They go to a water planet where they will survive it's like Earth but covered in water but they have to get themselves evolved to adapt hence the Album cover of the album the Source shows a body inside a tank with plugs in attached to the body. The last song explained some of what was happening.
