When putting on that casing for that clutch wheel when I put those bolts back on back on but woke up and if I tightened those bolts back on do I make sure it is nice and tight or semi tight

I'd torque them to spec whatever that maybe. Download service manual for the ryker. It's well worth few bucks if you can't find a free one.

Have you experienced any shaking or issues accelerating? When I take off from a red light, it takes a few seconds to pick up and the whole bike shakes. Trying to narrow down the problem!

I haven't. It comes down to dealer being trained properly to assemble these. I'd look into few things first alignment and tire balance. Some dealers don't do that at all. 2nd I'd look at the yaw sensor. And any lose components throughout.
