From what I can tell, I think I know what happened to evil Stewie. After Retep got mad, he chopped off his arm. But saved es life afterwards. Pretty cool if I say so myself, but I do feel bad for him. As he has to work with Retep even after his arm was chopped off.

Yeah. Retep is essentially Peter's brother due to them sharing DNA in the same way a twin would, which would make him Bertram's Uncle. And Evil Stewie is self explanatory. He’d be Bertram's Half-Brother.
