Its actually happened on a few occasions. Basically, the Imperium swings in, deports the xenos to a corner of the planet and treat them as 2nd-3rd class citizens.
Cato Sicarius I think the Black Templars found a group worshipping the Voice of the Emperor as they called it. Although shocked, they destroyed the temples, in case it was Tzeentch, and left them be.
Eliphas has got to be one of the best of the faction leaders in Dark Crusade. The way he talks back to the other leaders I found to be amusing. Davian was also funny to listen to when he roasted the Tau during the Tau Stronghold siege.

@@Brenhydra I read their wiki page, and they aren't slaves. In fact, most attempt at controlling them fails, and only some Inquisitors managed to have a retinue of them by gaining their affection. Reading the Xenos page though shows that as a rule all Xenos must be hated and killed, for they are blasphemous to the Emperor. It reminds me of DoW2 where Thaddeus, a young space marine, wonders why Eldars are destroying the Emperor's shrine when they should build shrine and beg Him to forgive them for being Xenos (And they say Space Marines are the good guys), and he's told that being Xenos is one sin that the Emperor cannot forgive. There are a few sanctioned xenos, like there are sanctioned psyckers, but this is not a species wide authorization. Some individuals may be given the right to live, it's relatively frequent for Rogue traders and some inquisitors. Kroot mercenaries often sell their services to the Imperium, although they give the T'au a discount. The attempt at sanction often fails, and some administrators denies it even exists. The "Cold Trade", the black market for xeno technology is unofficially tolerated. Beyond that the Lex Imperialis isn't always respected, and not all humans are part of the Imperium meaning there could be some slave species somewhere (or allied species, there could be whole kingdom and empires with milenia of peaceful coexistence). However as as soon as someone with authority and the will to put things in order arrives, all those Xenos will be killed, except maybe a few select individual on special request.

Would Emperor ally with aliens? From Great Crusade books, I had impression that he simply didn't give a shit about Eldars or anyalien, but it's not like he hated them, considering that even (uncorrupted) Horus was not sure what to do with aliens living peacefully with Humans.
Emidretrauqe The Emperor sought to spread humanity throughout the galaxy as the top race, he never said anything about /hating/ aliens. It's just humanity's past experiences with them that lead to the racism, especially among the Astartes and imperial army.
Daggsy The Tau are indeed an interesting race, as they are cut out from the warp and have strived toward science and technology, that was one of the Emperor original goal of humanity, to get rid of religion so that they would stop feeding the Chaos Gods and count on themselves only. Sadly, Imperium and Tau would still end up in war: the "greater good" fails to see the fact some races cannot be tolerated (hell, he tries to reason with CHAOS!!!), and they would be ok with Eldars, one race i'm SURE the Emperor would never trust, realizing how they NEED to be exterminated.
Funny story, the Eldar originally entered talks with the Imperium of Man before the horus heresy. Specifically, with a primarch called Lorgar...Before the humans (bar the emperor himself) knew anything about the ruinous powers of Chaos. The Eldar, sensing the taint of chaos on the primarch (dammit Erebus!) thought them servants of chaos and went hostile. Humanity, on the other hand, perceived it as an act of war, serving to drive the humans away from diplomacy in future. So yeah, Grim, check. Dark, check.
...So, the Eldars were the culprit of it. Instead of actually reasoning, the thing they supposedly do best, they pulled out the guns on the Imperium. And let's remind everyone that THEIR race gave birth to one of the Ruinous powers. Cleanse these space elves!
This is was the first time I've heard Thule speak & introduced to Dark Crusade. I thought he wasn't as epic as I thought, but that line alone was just poorly delivered. He's still cool don't get me wrong.

After Action Report: After the battle against the Tau empire, the covenant rounded up whatever survivors was left and had their apothecaries treat their wounds and then sending them to the internment camps where they would be kept safe, the Arbiter wishes to give these warriors the respect they deserve and had the Ethereal's body preserved for burial once the battle on kronus is finished. While the battle against the Tau empire was unavoidable, the Arbiter has hope that the Tau empire would be open to communication once shown that they have honor and giving their warriors the care and respect they deserve. As for the humans that was under the Tau banner were mercilessly slaughtered, as dictated by the Prophet of Vigilance that the quest to purge the heretics is still an important holy mission that needs to be completed. And the Arbiter obligded and had his Elites and hunters kill whatever remains of the humans in the city.

@@nicholasoneal1521 Tau are only more flexible with their ideology when it comes to religion and worship. They are not flexible on their caste system, and they certainly are not flexible on their overall ideology. While their ideology allows for more religious freedom SOMETIMES, they allow significantly less class mobility than the Imperium, and much like the Imperium they do not tolerate criticism or free thinkers either.

On that point, we're agreed. In Dark Crusade, Taldeer's operating from a single cruiser, which means she probably has no more than about 4,000 combatants under her command (of whom by far the majority would be Guardians). It's a number that Ulthwe can ill-afford to sacrifice meaninglessly, but Ulthwe is better able to stomach the deaths of Taldeer's crew than the Blood Ravens Chapter are to stomach the deaths of Thule's three companies.
Man, Dark Crusade really made good characterisations out of the factions. While Tau might come as good guys with noble intents, the hypocrisy, ignorance and naivety does bleed through. Hell, you will lose if you treat a WAAGH like it's just few pests. And no, rest of the factions ain't perfect either and that's awesome.
