I have one side. It has hundreds of feature classes which has different projection system. Can we reproject all the feature classes without creating again.

You could use the Batch Project tool to speed things up: desktop.arcgis.com/en/arcmap/latest/tools/data-management-toolbox/batch-project.htm

If I change the background color of the data frame, how would i keep it permanently for a new map document.

to keep the new color for all new map documents, you would have to create a map template - for more info: desktop.arcgis.com/en/arcmap/latest/map/page-layouts/using-mxd-templates.htm

You could just keep a copy of your map document and use that as your own sort of template, if that's easier - just make a new copy for each new map you want to make.
