As sad as this is, I do think the idea of Donnie and Raph being the two to survive is a cool idea. Raph would replace Leo and Donnie would replace Mikey, I think, in that future scene at least. Raph would be the one giving instructions to Casey and fighting off the Krang, and Donnie would probably build the time gateway and getting it to work would probably cost his life. I think it makes sense - Raph is being the protective older sibling ( and loveable Raph ) and Donnie is literally just Donnie.
