Spock & the sexy alien in Columbus vs. Kirk. (Neck chops aren't usually fatal; he also appears alive later in the battle. Same with the alien.)
The ninjas from Lee vs. Eastwood.
The uncountable pile of dead bodies in Zeus vs. Thor.
The 3 caught fish from Lewis & Clark vs. Bill & Ted.
Bill Cosby.
Guy Fawkes/Che Guevara. (It's unclear if the explosion killed them.)
The 2 times that Luke Skywalker appears to die in Potter vs. Skywalker.

Epic Rap Battles of History is peak fiction, no doubt about it. Every single death the series has suffered has been heart-wrenchingly well-written, each death expanding the lore of both mankind and what it means to be literate. William Shakespeare could only hope to recreate the still beating of my heart when Pompey was brutally slain by Catherine the Great (a very ironic title, if you ask me or my three fathers). Technically Ivan died at the end of his battle off screen. It’s symbolized when Catherine knocked down his chess piece and said checkmate. Which is (according Alexander earlier in the battle) how the real life Ivan the terrible died

trump also dies in donald trump vs ebenezer scrooge. it's not entirely clear but scrooge does call him "the dead donald" later in the battle. you could also make an argument for scrooge there since the ghost of christmas future says "you're gonna die".
