It's really surprising to me that with the amount of consistant and rational explanation we have given to the world in the study of Science, Mathematics, and Logic that people still revert to religion for their explanations of existence. You can learn why things are the way they are and realise why it is that they have these relationships to each other, why revert to a concept created by your circumstance and mental state in order to understand your state of being? Don't try to apply your personal feelings in understanding reality, use education and logic and build your world view from there. Nothing good comes from thinking you're the center of everything.

Why should we then make the assumption that there is some grand purpose for us in the universe and that the fact our circumstances are so slim that there must have undeniably been some sort of deity that intervened when we could much more reasonably and easy say that we simply came to be by chance of universal forces and particles acting in arbitrary motion and that we only think of ourselves as important because we have never seen any other view?

You have misunderstood what an "argument from ignorance" actually is. He is not claiming that there is not enough information or evidence to know whether harmonious patterns emerged accidentally and using that to conclude they are not accidental. He is claiming that the evidence definitely rules out an accidental origin of these patterns. His only flaw is not sharing what evidence led him to that conclusion, which is not something that can be given in a brief post.

What I'm getting at is that they are labels, not values. 1,3,5,8 represent scale degrees. They don't actually bear a mathematical relationship to each other. The real mathematical relationship between scale tones lies in their frequencies, and if you examined them you'd find that they don't follow a fibonacci sequence at all.

Phi is seen in nature frequently because phi is not a set number, basically you can recreate it with any round object. Take a string of any size, tie a pencil on one end, old the other end on a piece of paper, extending the string tight draw a circle. Now take the string and count how many times does it go around the circle you just made. The result is that it takes about 3 strings to reach half circle or to be more precise 3.1416...(phi). 2 phi = one full circle.

Your sequence (1,3,5,8) is a list of scale degrees used solely for sake of convention and beyond the octave the scale degrees no longer suggest a fibonacci sequence anyway (1,3,5,8,10,12 etc). Moreoever, that sequence does not apply to the vast majority of scales or any of their modes. In terms of physics the octave is twice the frequency of the root. All other degrees in the chromatic scale are multiples of between 1 and 2. So Its not really a fibonacci sequence either way you look at it.
