The director said he cut this because he didn't want to give the impression that Angel was still alive. I agree with this reasoning.

But still, it really wouldn't make sense to have him walk back in and join the cast as if he wasn't

Him walking back in to join the cast is what happens after every single show in the theatre. This scene would have been a tribute to the fact that Rent is a stage musical at its origin and core.
