Yes. I had no issues getting more bait. The sell it both in Japan on site, or back at home. It's cheaper at the home base store and there are more options, as per usual, but if you're out of bait you're already so rich it won't matter. I found myself going home and paying the 30k travel fees for any reason big or small without even blinking twice after some time in Japan.
Oh... you're talking about the monster bait for the mission. That I don't know. I remember being concerned about it, but fortunately I was able to land the monster grouper on my third fish. Very good question.
If all you're getting are normal spiny lobster, make sure a) you're in one of the marked spots on the tablet, not just any ole rocks will do, and b) it's officially evening hours, so between 9pm and 4am.
