Well remember, just bc she's not part of the organization doesn't mean that she's an ally. Amuro is undercover, yet it's obvious that he can't be trusted with the secret that Haibara is Sherry. He's already shown in Bell Tree that he would willingly give her back to the organization. Plus, as Joker said, she attacked him bc he had the shogi piece, not bc he's in the organization.
Look carefully at 1:31 ... obviously wakasa was outside when the door closed ... bourbon clearly fell on stairs and imagined that wakasa attacked him cuz she was the last person he saw before it was dark...this naturally happens when it is light and then it suddenly becomes dark you start imagining shadows from the last person you just saw
