If we only miss a day or 2 in the week, I usually will have them catch up on Friday or double up another day during the week. We do school on most 1-day holidays like Labor day because we would rather have our Fridays off or as very light days. If we get a week behind in a subject like we did with history this year because of skipping a week, then as I take each week out, I just take that weeks history and put it into the folder for the next week, then do the same the next week and so on. I hope that makes sense!
No, we have not had a problem with this. They know to only take out each day at a time and the rest stay in the clipboard. I put them in order in the clip board, so they don't really have to sort through the whole stack, just take the ones off the top.

I keep the work for a little while in case they need to look back to previous pages to remember how to do something (especially for math) or sometimes the assignments reference a page they already did. I don't keep them all year, when the binders start getting full I dispose of the oldest work in the binders.
I do not keep the work. We do not live in a state that requires us to turn anything in or have a portfolio. It ends up being A LOT of paper at the end. If there are any particular papers that I want a memory of, I take a picture before throwing them away.
My older kids we would keep favourites and then have a big fire at the end of the year and burn the rest, toast some marshmallows, have a meal and talk about everything we had accomplished over the previous year, and the ashes would go into nourishing the vege patch.
