This tip works for vector levels and smart raster levels.
***
BROAD STRATEGY
Take the top drawing, tease it apart into outline and fill via palette filters, and cut out the overlapping bit of the outline via a matte out, with the bottom drawing as the matte.
***
DETAILED STRATEGY
You have two overlapping drawings, on two different layers, that both use the same colors for lines and fills.
In the schematic panel, select the top layer, and split it into its outline and its fill, by using two palette filters.
First, single out the fill, by inserting a palette filter, and setting it to "delete", with the number of the outline color.
Next, single out the outline, by adding a second palette filter, and setting it to "keep", again with the number of the outline color.
(If your line should end up looking thinner, change the ordering of outline and fill, by changing the "keep" palette filter to "delete", and the "delete" palette filter to "keep".)
Now cut out the bit of the outline that lies on top of the bottom shape, by inserting a matte out effect into the outline, with the bottom shape as the matte.
To fill the little gap, extend the outline a bit, by making the matte out a bit smaller. To do this, insert an erode/dilate effect into the line leading from the bottom layer to the matte, and set it to -2 pixels.

Audio volume is way off, sorry about that. (This is my first shot at a tutorial video, so lots of rookie mistakes.)

This look like a very useful solution. When you mentioned using it to create effects, I thought of smoke or water as a bunch of overlapping shapes to produce a final very fluid moving shape.

Interesting --- haven't thought about that! Might definitely be worth looking into. (The only effects I have played around with so far are my own versions of body highlight, backlit, glow and blur. Not to an extent where I could say something final about this yet, though.)

I just found out that DarrenT has already made a video explaining this trick: ru-vid.com/video/%D0%B2%D0%B8%D0%B4%D0%B5%D0%BE-QVqybq68K4k.html - only in a slightly better version :). He also has a video on his channel called "Overlapping creases with the Plastic Tool", where he shows how to do just that, by cutting up the the plastic tool mesh.
