You could've transformed the grid into guides (right click > "Make Guides") and just used the rectangle and elipse tool in combination with the pathfinder to create all the shapes. Would've resulted in a much cleaner vector, with less anchor points, and would avoid the confusing mess of using the Shape Builder - and honestly, the best skill to master on Adobe Illustrator is to learn how to create things using basic shapes, such as squares and circles. Click VIEW and then SMART GUIDES. This will have any paths made snap to each other, so there will be no issues. You can also to VIEW / SHOW GRID / SNAP TO GRID as well. Hope this helps!
