I'm using a mono camera and separate R, G, B filters... do i have to do this same procedure for each R, G, B avi file? and how can I combine them into 1 RGB avi ??

You'll have to process them separately as mono images. And either after the Autostakkert part or Registax part, you can combine the RGB channels in Photoshop. Dylan O'Donnell has a good video on that here: ru-vid.com/video/%D0%B2%D0%B8%D0%B4%D0%B5%D0%BE-INKD45kdML4.html You should also be able to do this in Gimp if you don't have Photoshop. If you combine RGB after Autostakkert, you can save it and take it to registax for wavelets. Let me know if you have any questions. I don't have a Mono cam to do a true test but I'll try my best to get you answers.

I dragged in the file to registax and its asking if I want to stretch intensity levels. Do I choose yes or no?

It doesn't matter much because we'll be stretching it ourselves. In this video, I clicked 'yes' but I meant to click no. You can see it at 5:34.
