Can be a couple of things, poor saddle fit, back injury or other types, if it's a mare it could be an ovarian cyst, etc (does it only happen when riding? or lunging too?). There was a mare where I was training, we think she fell on ice or something with her previous owner, she would pin her hears and swish her tail when asked to trot (right shoulder inside). The other side was fine, but she really didn't like the right side. With some groundwork, she became ok again.
