Very good strategy in my area to locate trout. I also will set the rudder so that the kayak will go in a big arc so ensure the spread of the lure away from the path the kayak took.

How about doing this with a live pin fish, drifting the flats? Would it be better to put on a popping cork or just let free swim?

a popping cork will keep it above the weeds. Nose hook them or put them on a zip tie or wire bridle to have them swim normally as you troll but they always try for the bottom so a float keeps them up and visible.

what would be a good set up if your fishing from a bigger bay boat say a 20' bay boat?

7 foot rod, Size 4 reel, 10-30 pound braid and a mono leader 10 to 15 pounds. For trolling you can get away without using braid because you do not need to feel the strike as much, but I prefer braid the rest of the time I'm fishing.

I like Scotty rod holders. I've been happy with all brands of flush mount holders but I put in 1 1/4 pvc pipe to extend them sometimes.
