You should also keep your cardboard ticket when leaving the regular Metro lines, not only the RER. You can be fined there as well.

Unfortunately that's 2 tickets. Transfers only from metro to metro or RER inside Paris, and for bus/tramway to bus/tramway.

Up to my knowledge, there is no Navigo counter at Bercy Seine. The nearest one is at the metro station Cour Saint-Emilion 10-minute from there by walk. FYI, this bus station is creepy and toilets are a shame...
