When you have enough strength, all you have to do is hit it with a Heavy Attack and it's done.

Warfarer vocation has access to all vocation abilities, except Maister skills, I think.

Change to warfarer vocation. Equip magic bow skill: Soporific Bolt >> this will put Medusa to sleep. Then you can switch to dagger or sword and cut her head off with 1 strike.
