Bad idea, vinegar will form baking soda powder getting harder later and clog your drainers.

Does it matter if there's still a little water in the drain to the start? (U can't get the drain to even clear the shallow pool of water right now!)

Shop Vac will suck it up. Then reverse Shop Vac will blow clog into larger drain pipe. Then apply Vinegar and Baking Soda treatment to clean pipe of goo residue. Foaming engine degreaser works well too. Be aware of what type of pipes you are dealing with though.
