I find it odd, but it is said in science and in animation, that big eyes make something appear more "cute". But Emi has comparatively small beady eyes and still is adorable.

Character design wise, it’s balanced out by the fact that she has a very large head and very round cheeks. Add that to the general proportions of a toddler or child as well as the fact that her eyes don’t really have whites and you get an incredibly cute character! They did a fantastic job on her!

she also has large irises, creating the bead eyes look. Same effect as big eyes but don't normally work on some art styles. I bet there is some concept art of Emi with big eyes before they noticed that they could pull off a realistic bead eyes and still looking good
