After the events of Godzilla vs Godzilla, Godzilla Heisei went back to the bottom of the ocean to rest. While Godzilla is resting, he is greeted by a foe that his Father fought years ago... King Ghidorah! King Ghidorah knocks out Godzilla, and hits him with a Special Gravity Beam, which mind controls him. King Ghidorah sends out the Mind-Controlled Godzilla, and a Flying-Stage Destroyah to attack Tokyo. Both monsters are greeted by Gamera, and Mothra. Gamera battles against Destroyah, while Mothra battles against Godzilla. Mothra is confused, on why Godzilla is attacking Tokyo again, even alongside the Being that nearly killed his Father. Gamera defeats Destroyah, while Mothra spares Godzilla, hoping that he will change. Later that night, Godzilla gets back to his feet and attacks Tokyo again. Godzilla hears an explosion in the distance, and sees Destroyah transforming into his perfect form, and Biollante emerging from the ground. Together, all 3 Monsters are nearly invincible. Before the 3 could do any damage, Mothra comes! Along with her, comes Gamera, Mothra Leo (from a different universe,) and Legion. The massive battle begins, with Mothra's side having the upper hand. But soon, the tables turn, and they are losing. Mothra notices that Godzilla is about to kill Gamera. So Mothra, hoping that Godzilla will remember his past mistakes, tells him to stop. Godzilla immediately regains his memories, and help the other monsters. After Biollante kills Legion, Godzilla finishes off Biollante, while Gamera, Mothra Leo, and Mothra finish off Destroyah. All 4 Monsters roar in victory. But then, King Ghidorah arrives! All 4 Monsters get their revenge, and battle against the 3-Headed Space Dragon. King Ghidorah gets killed, and Legion is avenged. Godzilla now goes back into the ocean, and can finally rest.
