If the chimney is no longer in use, would you recommend sealing it off with spray foam or something to fill the voids?

No because if someone ever wanted to use it again in the future it would be a major problem to unblock it. It would also stop any moisture from the building escaping and could cause damp problems. Even though this chimney had a hole in it (where the bees got in) there was still a build up of moisture. We usually fit an air brick after removal to allow airflow.
