I read that the reason Bowser did that was unknown. Whether because if the Bullet Bill hit Mario, he wouldn't have an archnemesis anymore; or he thinks it's his job to take out Mario. I don't know. But yes, Bowser did save Mario's life.

I'm the only one who can try to end Mario, not foolish Wario and Waluigi! *jumps in front of Mario and hits the Bullet Bill back at Wario and Waluigi with his bat* Mario: Uh, thank you, Bowser. That was pretty, uh, kind of you. Bowser: Yeah, I know. But don't expect me to do this often. *starts walking away* Don't mention it, Mario.
