The Focus Stacking changes the focal plane between shots, (so the lens focus changes) so you can get an increased depth of field then you would be able to get from just stopping down your aperture. While focus shifting is when the camera moves the sensor slightly and takes a number of images from 4-32 and then combines them in software to get a shot with increased megapixels.
