Internal or external analysis that doesn't matter. In both cases you can have same results depending on boundary conditions. If you are considering external surface and heat transfer from walls to atmosphere in that case it should be external analysis.
this may be a long shot, but can you please re-do this in the new fluent meshing with water-tight geometry workflow? I would like to know if it handles the mutizone body. I tired to use interface boundary for the MRF approach but always fail to run the simulation. I think it is because the shared topology erases the interface. thank you.

Dear friend, In CFD it is always better to simulate with simple models. I always try to make single object as sldprt model. Anyways if it is an assembly then convert it into single model with stp extension or sldprt then perform analysis
