Well, they kind of were for all intents and purposes. It's similar to what Grant Kirkhope with the music in a lot of games he composed for in which they different parts can blend together seamlessly. In this case Atem and Yugi are two sides of the same coin, so it's music representing a character arc. It's masterfully done honestly.
This sort of represents Yugi and Yami's relationship. Yami is always the one that duels, Yugi is giving advice from the sidelines(as represented by the background support that is yugi's theme). But as the show progresses(the song ends) Yugi's skills tremendously increases and overshadows Yami's(the ending of the song) and thus Yugi becomes the duelist he was always meant to be. This mashup brought tears to my eyes.......
Yugi theme: modern, energetic, synth, has some gaps in basic Melody. Atem theme: ancient sounding, dramatic, orchestrated, has gaps in background rythym. Both together: modern yet ancient, energetic yet dramatic, synth and orchestra, complete. This I feel represents the duality of the two. Atem is dramatic and puts a lot of flair, he's older. Yugi is energetic and just wants to have fun dueling, he's younger, focusing on the here and now. When together, they complete eachother.
So, it would be a bit like... "I play Polymerization! This allows me to fuse two of my themes together! I choose Passionate Duelist and Yugi Muto's Theme!"

I love that close up of Yugi. You can tell he is smiling, and that says a lot about him. Even tho he sometimes seems like a wimp who lets the pharaoh do his battles for him, he still loves dueling, he is great at it, and isn't afraid to back down from a challenge.
Atem's theme is an epic theme that sounds so good but adding yugi's drums to it made it more positively badass than just badass. Without it's just "got the card i needed for the combo, CUE THE MUSIC" But with Yugi's theme it becomes more like something that would be played in a final duel between the mc and rival

I think one, if not my favorite Yugioh memory has gotta be this one Local I went to. This guy had like 200LP left, and then his friends just pulled out a speaker and started playing this theme. Turns out, the guy’s deck revolves around wasting as much time as possible, getting down to low LP, then using a, quite frankly, obscene amount of spells and effects to get his LP back to full, and then using Odd-Eyes Revolution Dragon to shuffle everything back into his deck. That way, the duel effectively restarts, except his opponent had roughly 500 life points, no cards to defend, is being forced to come up with a strategy in like 10 seconds, and is about to lose half his remaining points. The best part is that I later realized that the deck even had a contingency for if Revolution was somehow countered: the opponent would have, say, 1/3 of his deck remaining, and the Stall guy probably has cards to deplete that. Is it lame as hell? Yeah. Does the Yugi theme make it funny? Yeah.

I just finished binging 1st gen yu gi oh and i was so satisfied by how high stakes and all out the very last duel was with yugi and atem This to me is like closure to see all this through
