It is best to remove contacts to best assess the eyes, especially when using fluorescein stain. This is an orange dye that goes into the eye, which will then be examined under blue light to look for foreign body or corneal abrasion/ulcer. Soft contact lenses can absorb the dye and be permanently stained.
