In my plant one of the thermowell get damaged very badly it's line size was 200mm and 100mm extended flange type and the total size of thermowell is 300mm , I think it is wrong

Yes both these criteria are thumb rules to determine the starting point of selecting the U-Length of thermowell. (2/3 of line size or 10 Times Tip diameter) We can modify the U-length as per our specific project scenarios, Like when our Thermowell does not pass Wake frequency calculation we try to reduce the U-length if that is a feasible option.
