She is first startled because she doesn't expect it, then she asks him if he likes her and she blushes when he agrees - take in mind that Guardians don't see him as a father, but as a Supreme God (rather than what a god is to most humans, most regard him as what a cosmic terror is to cultists, a being to reverence and obey even if it means their death) - and afterwards she realizes that what he meant was that he likes them as his children, not particularly her over the rest. She also reacts flustered because she worries with the reaction that Albedo and Shalltear would have if they heard that he likes her (over them). Even so, I would recommend you to read the Light Novels instead of gathering your thoughts on the anime. Much more information about anything and everything can be found there.
