Thanks for the explanation. How difficult would it be to trap the ions in the X axis and slow them to turn them back to atoms?

Ah yes... what you are thinking of is tandem mass spectrometry. A molecule might not break down all the way to single atoms, but you can definitely "crack" the ions inside the trap, by colliding them with other ions.
