So how does he end up back in time if the church that 'gets it all right' has already done what yellow church has done? Also if Wyoming's body teleported back with him where was it in season 3? and how could he disguise as sister when she wasnt even around yet? But best theory ive seen so far, some others on this video are good too but this is really starting to make my brain hurt..

Amare Sentire Lol yea yellow church was a real copy of church made from going back in time but when he got killed with the blue church that took them both out of caboose's mind unlike when omega killed caboose's memory of church that didnt erase yellow church so instead he came out but still got sent back in time

Well if they were in a loop then they are still in it. The loop sends them back to just before the bomb goes off meaning that the reason you don't see them their is because the reds and blues are years ahead of them in the future. So everytime the loop resets, it sends them back to that moment in Sidewinder, so they are not progressing throw time.

Here is a theory I picked up from another source but feels it makes most sense. But then again there is an issue since we don't know how present church came to be. A copy theory is still probably a good scenario, but I'd still wonder what happened to the original church. Like did he die possibly? "Heres what happened, Church was stuck in the loop each doing different things to escape it, one church came up with the idea to abandon his body and hide inside of Caboose. Then when the bomb goes off he stays inside of Caboose since he doesnt have a body in order to do things with and doesnt want to explain how he ended up there after getting blown up by the bomb. Church gets tired of hiding from Cabooses memory clones, so he decides to color himself yellow and takes her "place" as a memory clone. Then when Church(last church after yellow churches failure)enters Cabooses mind, his plan takes actions and he waits until he(yellow church) and church(last church) are alone so he can ask a future version of himself how to escape the infinite loop and then ask himself how to go back to the loop in order to break it unfortunately it all got ruined by the grenade and wyomings temporal distortion unit"

Bomb went off after YC returns to sidewinder... where yellow church h went after that is anyone's guess.

My first thoughts to, until you factor in the facts that Caboose didn't understand how the sword worked (allowing Church to use the sword in Caboose's mind), all the people represented in Caboose's mind are not acurate depictions of their real world counterparts and not everyone Caboose has met has a counterpart in Caboose's mind (Wyoming, Doc, the red and blue grunts, Lopez, Andy, Junior, Vic,"Crunch Bite") even people who are close to Caboose (his parents, grand parents, other family members, old friends, SHEILA!!-his love intrest).

+Scorpwanna They didn't really explain how an image of what Caboose sees and thinks turning into a real physical embodiment happened, but The yellow Church is just transported to when all the churches are talking together. And when they ask him what he did the reason he responds the way he does is because as far as he knows he just tried asking a question and didn't get anywhere.

ExplodingRU-vidr That's not how Wyoming's mod actually works. The Meta demonstrated how it actually works. The time travel was all a project freelancer "simulation" (as evidenced by Donut's debriefing) with Gamma doing his usual routine with Alpha, except without Omega.

+mattwo7 Actually the time travel is most likely real for a large number of reasons. Given the fact that project freelancer's files said that Tucker getting pregnant was part of a training exercises clashes with the importance of the sword/key, we can infer that eather: A) had a real training exercise were somebody got impregnated or, B) they simply said that everything was part of a training exercise in order to cover up the truth and avoid an intrusive investigation, that would have revealed the truth behind project freelancer. Then there is the fact that the time unite's full potential has never been fully demonstrated, meaning that the ability to generate paradoxes is most likely posable; the Meta only used a fraction of what, not only the time unit but also, all of project freelancer's gear was capable of. Going back to the part about the alien keys, given how important the keys were shown to be, during season 13, it would only make sence that the keys would be able to resist the affects of time manipulation (which would explain why church couldn't stop the bomb from going of--because Yellow Church came from the future, where Tucker had the sword which wouldn't have been possible if Church had stopped the bomb from going of). Then there is the fact that the last Church tried what Yellow Curch tried, the fact that Yellow Church apeared in front of Garry with all the other Church's but didn't show up after that (even though it was his first scene) and the fact that Yellow Church seamed to know exactly where he was when he was scent back in time. Now, even if you ignore all of the above facts there is one thing you can't possibly ignore: why would project freelancer perform a training exercise with one of their rouge agents, especially Tex, in the same place they where hiding the one person (Curch) that they didn't want anybody (especially Tex) to find; before you say it, Church and Tex's memories of sidewinder where falsified by project freelancer, meaning Jimmy was eather a figment of Church's imagination, a childhood friend of the director, or an omnipotent, supernatural being who has been mascurrieding as a human skull the entire time . . .

Here's a better Question: Why would Vic send them Tex in the first place?
