Monkey is right about the whole Emerald Kaizo and Radical Red thing, but if you want a pokemon fan made game with difficulty, new mechanics, and a completely new story, you should definitely check out some of the various fan games out there. A good example of this would be probably one of the most well known fan game in the English speaking community: Pokemon Reborn. It is a bit edgy and dark with some profanity sprinkled in here and there, so it's definitely not a game for everyone. There is also Pokemon Empire (still in development) if you want a game that tries to be philosophical while having a ton of changes to moves, abilities, and even changing the types of certain pokemon (i.e. sandaconda being ground dark). There is also a few different fakemon sparsely spread out across the region that you can get through searching encounters or quests or even evolving old pokemon like spinda. Though this is- just like Reborn- is not a sintendo family friendly title as the story revolves around a region that pretty much just went through a civil war, with you returning after things settle down afterwards.
