The time machine crashed onto the building in 2000. That probably broke the outer layer which the reason why thunderstorm break it. Suzuha supposed to go to the past before the thunderstorm but Okabe stopped her because of the D-Mail he sent to his past self. Later he sent another D-Mail to undo the D-Mail that told him in the past that stopped Suzuha.
