I believe it's probably caused by not being completely dry inside before storing. I find when using the bottle for ice tea it will begin to stain, so I fill it with water and drop about a half teaspoon of bleach into it, let it sit awhile, then use hot soapy water and a bottle brush to clean it, rinse well, then air dry completely.
