IIRC: That line is a reference to Secret Invasion, wherein "She loves you" was a Skrull callsign of sorts during their invasion of Earth. However, Super-Skrull was actually against the invasion and fought for humanity during it, meaning the line was out of character and Marvel requested it be removed in Ultimate. His winquote in that fight references those events as well.
To be fair during the Hercules Secret Invasion spin off it's revealed that the callsign actually comes from a prayer related to the skrull gods which is a reference to how the two Skrull gods the male one being Kly'bn the eternal promises its people to never shapeshift so they can always remember their roots and the female one being his wife Sl'gur't the infinite one who is constantly shapeshifting to remember Skrulls of their ultimate potential, the phrase He/She loves you being a mantra to the skrull people about their two gods, the implication here being that Super Skrull said it for it's original religious meaning rather than what the Skrull queen turn it during Secret Invasion, then again Kl'rt has never been portrait as particularly religious individual, though his skrull pride it's what made him a Super Skrulls in the first place so it's not completlely out of character, but as you said Kl'rt was both desillusioned with the empire and it's species after the Annihilation Conquest event so it make sense they removed it.
