You can use layers, too. Move the profile vectors to a separate layer. Then, turn on and off that layer as needed. This way, you will not have to move things around.
I don't own VCarve Pro but Cut 2D and there is no option to "drill" in Cut 2D. What I ended up doing is create a circle with a diameter of the drill bit and choose the drill to mill from inside. I do understand why VCarve is doing what it does from logic stand point. You told it to drill and it takes the center of the object and drills it.
