There are 15 Stray Fairies in total and you'll need 1 key to find them all. Two of the Stray Fairies are different between the N64 and the 3DS versions. They are Stray Fairies #4 & #11 and I describe how to get them in both versions down below.
Small Key (0:46):
Go through the east door of the main room and use the Deku Flower to reach the chest on the north end of the room. The key is in the chest.
Stray Fairies:
#1 (0:00): As soon as you enter the temple this fairy can be found flying around directly in front of you.
#2 (0:07): In the entrance of the temple you need to use a Deku Flower to fly over to a platform with a chest on it. The fairy is in the chest.
#3 (0:35): Once you enter the main room of the temple, jump off the ledge to the right and hop over to the bit of land in the corner with the pots. The fairy is in the pot in the corner closest to the walls.
#4 (0:45):
N64 version: In the middle of the room that is to the right of the main room there is a Deku Flower. Use it to reach the platform that has a chest with a small key inside and then look to the left to see a hive stuck to the wall. Shoot it down to free the fairy inside.
3DS version: The fairy is still in a hive in the same room, but it's found hanging near the 2nd floor door that leads to the main room.
#5 (1:52): On the 2nd floor of the main room there is a fairy trapped in a bubble near some pillars and a barred off door.
#6 (2:06): Right near fairy #5 is a Deku Flower. Use it to reach the platform off to the side with an unlit torch on it. Press the switch and grab the fairy from the chest that appears.
#7 (2:35): There is a Deku Baba just outside the western door of the main room. Kill it to make the fairy appear.
#8 (3:00): Take the stairscase on the 2nd floor of the main room. Pass through the room with the 2 Dragonflies and enter the very dark room filled with Boes. Kill all of the Boes to make a chest appear containing the fairy. Note: You'll need to run around the room to wake up all of the Boes.
#9 (4:09): In the northwest corner of the room that is underneath the Boe room/to the left of the main room is a Skulltula. Kill it to free the fairy.
#10 (4:27): In the same room as fairy #9 you'll find two floating platforms up above; each with a hive stuck underneath. Shoot down the hive that is closer to the center of the room to free the fairy.
#11 (4:34):
N64 version: In the same room as fairies #9 & #10 there is a fairy stuck in a bubble underneath the bridge. Shoot it free with an arrow.
3DS version: This fairy was moved to the room with the Dragonflies that is connected to the dark Boe room. It is found near the floor in the northeast corner.
#12 (5:08): In the room just before the boss room there is a series of alcoves along the front wall. This fairy is in a bubble in the first alcove on the right (if facing the boss room door).
#13 (5:28): In the same room as #12, this fairy is found in the topmost alcove on the right.
#14 (5:41): In the same room as the previous 2 fairies, this fairy is found floating in the fire at the top of the pillar on the left (if facing the boos room door).
#15 (5:48): In the same room as the previous 3. This one is found in the 3rd alcove on the left (if facing the boss room).
