I always found it weird that doing this quest would mean something since that place is just a simulation of the original events, but considering the endgame reveal of Eternal Recurrence I think the altered "simulation" had a ripple effect on a LATER loop (a la NG+) where the party stops the Recurrence entirely (i.e., a previous loop existed in which the party altered the Old Miltia simulation but ultimately failed to stop the Recurrence).
