To be honest, I kinda like an option that came up in the comments: the clones follow not Order 66, but Order 6, Sub-Order D-6, where they have to throw away their communicators and ignore all orders from the Chancellor. Still, this is funny as hell.

This is so stupid inhibitor chips are just a stupid fan fic filoni created just cuz he wanted to, if you watched episode 2 correctly you will know that clones are designed to be less independent than humans and they take orders from the republic without question and thats in their genetic structure not fucking chips

Funny part is the chips are mentioned no where in the movies. They didn't exist. Episode two the Camino and talk about how the clones were made loyal to the republic, not the Jedi. They were loyal to the leader, the chancellor, not the generals. The Jedi were therefore traitors to that republic by trying to arrest Palpatine. That's why they turned on the Jedi. They saw the Jedi as real traitors, not some chip implant.
Thats the neat thing. The inhibitor chips appear in canon after the movie was released. It was just another order to follow and they were basically programmed yo never disobey an order. Its why the inhibitor chips were kinda pointless except for the special forces such as commandos as their role required more freedom.
Nothing would change because we already had this scenario in old canon. The clones where conditiones since birth essentialy to NOT QUESTION any of the 150 emergency orders drilled into their heads. if one is issued, by a authorized party, YOU FOLLOW THE ORDER, because you, the soldier, do NOT know the whole picture, the one order you dissobey could have been the one order that was meant to keep you and your entire squad alive. Some clone units would defecft, i cant for example see Torrent company going trough with it, but the 501st as a whole would for example. the chip removed so much character from the clones imo, like, even the clones who somewhat liked their jedi leaders in the old canon did obey because "thats what they are born for" the vast MAJORITY of clones do not have contact with their Jedi General.
Palpatine was dealt with, the Jedi and the Republic lived on, the Sith was completely exterminated from that point on and the Empire never rose to power. Anakin and Padme retired from public life to raise Luke and Leia on Naboo. Obi-wan became the new Grandmaster after Yoda retired on some ancient Force planet from the old days, but then Obi-wan steps down to retire in Mandalore and assume the post as the "permanent ambassador" of the Jedi Council there (Satine is alive, don't ask me how). Plo-Koon becomes the new Grandmaster after Obi-wan, and Ahsoka gains permanent seat in the Council. Mon Mothma is the new Chancellor of the Republic and transfers the capital to her homeworld Chandrila. The Confederacy removes their entire Separatist Council (Dooku is dead, there's nothing much they can do) and becomes a Parliamentary body based on Raxxus, led by a President they elect in office, Senator Bonteri becomes the first President of the Confederacy. They pursued peace with the Republic and their independence has finally been recognized. The clones all lived a chill life after the War, either continuing their service in the Republic Defense Forces of their countless star systems (the Grand Army was disbanded), mostly to train new clones and normal organic recruits or living ordinary lives in retirement. The droids mostly remained as the main Defense Forces of the Confederacy, their Parliament, and member systems, their Navy downsized to be mere planetary patrols, and manufacturing of battle droids was complemented with other kinds of droids, as well as the training of organics as defense forces. The Confederacy became the main trade hub for commerce, economic activity, and technological advancements, mostly producing and supplying droids for the galaxy. The Republic became the primary force of the galaxy, with its militarized defense forces, it's economic might and extensive political connections and diplomatic networks, it's philanthropic missions and expeditions to more reaches of the galaxy, and mostly supplies the clones, ships and weapons, medicine, and Jedi support for the entire galaxy. The entire galaxy is at peace. Mándalore leads a third faction, a loose coalition or league born from the Council of Neutral Systems- it becomes the League of Neutral Systems, doing business with both Republic and Confederacy and acting as a mediator or third party to de-escalate tensions and resolve conflicts. The reformed Galactic Republic (now referred to as the Republic of United Systems) and the officially-recognized Confederacy of Independent Systems form a Galactic Alliance with the League of Neutral Systems to ensure peace and prosperity in the galaxy and avoid another potential war from breaking out. Corruscant became the new bustling capital of this Alliance, a truly neutral and impartial ground for all member systems of the Alliance. The Jedi eventually grew out of their attachments with the Republic or any political entity for that matter, becoming a disattached, unbiased, and nonpartisan organization that serves all members of the Alliance fairly and solves problems in the galaxy to the best of their abilities. Their Temple is still in Corruscant, but they built their Jedi Academies all over the Republic, Confederacy, and Neutral Systems to train and raise more Jedi all over the galaxy, and they also built a lot of Jedi Outposts to secure important systems and Jedi Missions to spearhead explorations and other activities like reconaissance. All is well with the galaxy. Until the day a foreign foe so ferocious and fearless striked out of nowhere from another galaxy far, far away...
I loved both routes. as a kid I wanted the inhibitor chips to be the only way cause I was so sympathetic to the clones. As an adult I can see the harsh side of war and it makes for a better drama in that who are the clones more loyal to, their Jedi generals or the republic. The clone on clone battles hit harder when you know they’re all suppose to be brothers…
The only thing I liked more about the whole chip thing is that it would help keep Palp's plan a secret from majority of Kaminos. I mean you make a genetic clone army of a guy strong enough to take down a force user, raise that army to be willing to take down Jedi, all commisioned and order placed by .... a Jedi. So, there wasnt any Kamino questioning that that could've unintentionally leaked the plans to any jedi or something? Having it in the chips lowered number of Kamino that would of known about it.
